Doing top end on stock CR125 and would like to check the crank bearing play. How much up/down or side/side play is OK? Do you check by grabbing the rod and moving by hand?

You "rock" the small end from side to side while the large end is in the middle of its bearing and measure the length the small end moves. Check the measured length against the tolerance specified in the Honda CR 125 manual.
If you don't have a manual, get one, it's a great investment in engine longevity and "economical" race engine maintenance.

The cut window on piston and "IN" is facing the carb, correct?

Yes, the the side with window cut in piston faces carb. Make sure you drill the exhaust side if it doesn't have holes already.

I belive that is allowed. Let's see.what others gotta say. Im talking bout drilling two holes on piston's exhaust side for lubrication. It will not make you faster, but will prolong the life of piston and cylinder!

And if you run WKA roadrace series Stock Honda class, also consider yourself told. You will be DQ'd on the spot for drilling those holes. It is not allowed.

While you won't be able to measure it on a dyno it would actually cost you a bit of power as it bleeds around the bridge and in turn drops drops crank case pumping slightly. Releive the bridge in the proper fashion and you will have no need for the holes. Bridge holes are for forged pistons.
